The spacers seem like a fine solution.  But it looks like the flange is all the way down and touching the head.  Do you think you fully compressed the copper gasket before the flange reached the head?  Just something to consider, to make sure you have a good seal.

That was my thought too DOHC, the flange certainly seems to be flat against the head.  One can run Suzuki exhaust flange gaskets which are somewhat thicker than the standard Kawasaki gasket and may help.  I know pictures can be deceiving, but I wonder if this pipe is actually designed for a Kawasaki and not something else.  In the last picture the OP posted the angle of the pipe coming off the head just doesn't look right to me, but again it could be how the picture was taken.  Oh well.....

Here is a picture of my Yoshimura  pipe before the Turbo setup.

Trying to shown the way  the flat flange pipes were intended to be  spaced from the head. 
The pipe is double walled at the exhaust port giving the flange something to draw against to create the seal.

That pipe is a hybrid of sorts? original MAC's came out in mid to late 80's the chrome one cost $139 retail. I bought a few for customers. It was the cheap Kerker.
They mounted as stock factory. With 1/2 moon collars. They were so thin too! 1/2 the size of a oem collar.
Those flanges in that 1 picture? Look like V/H sidewinder parts. Something was definite ground down there?
Find a machinist friend and make some oversize tubing collars to slip over pipe.
Or weld some material on to hold the flanges back.
V/H has 2 round spot welds.
Delkevic SS pipes has this in picture.
