The wheel does look very far over to the right but Ive no experience with these models, maybe theyre all like that. Hows the chain run? Does it look straight? If the wheel is out of line, You might have some unusual signs of wear on the teeth of the sprockets.
Easiest thing to do would be to clamp a couple straight edges ( lengths of angle iron) on the wheels to see how they stand.Also maybe check the shock lengths and see if theres any noticable difference between them.
I hung a load of plumb lines and spirit levels on my frame to check it. Everything looked fine and it wasnt until halfway through the build that I noticed the rear engine mount bolt was bent!! I took it to a frame builder and he straightened it all out and welded in some bracing.

It doesn't look as bad with the rear guard off but its still a bit to the left, It could also be a poorly laced rear wheel, its easy to offset the wheel with the spokes, whether intentional or not, some bike wheels are intentionally laced off center on the hub.... Check the center of the rim in correlation to the center of the hub..

I just noticed if you inlarge the photo of the chain, the sprocket is ridding to the left side of the chain. Maybe it just needs some spacer work done to shift the rear more to the right

i'm curious about the spacer between the cush drive and the inner bearing???
have you had that apart yet?

No I haven't, im out of town for a few days. Last minute work requirement. I did notice a wear (shinny) area around the axle on the drive side. See below

The plan is to rebuild the cards. I have all the parts and new jet all ordered. Once they are done I'm gonna put them back on the bike and start it off my auxiliary tank. I bought this bike over 25 years ago with out even knowing if it run. I thought it was a Z1 and wanted it no mater condition. So if it runs without any weird sounds or obvious issues then I will have a better idea if I'm gonna do more. But it won't hurt to at least pull the rear tire and investigate
